And I've just thought of something a bit easier which could possibly help (although this wouldn't apply to program windows - desktop windows only: but you never know...) Thinking out loud as it were, the applescripts might only apply to desktop windows too (I only glanced at them). In that case maybe there's something in the particular program you're using which could help, although I'm sure you've gone down this route. It does surprise me that when you quit the program and reopen it, the windows are still way off. Which brings me to a question: if the windows are hidden, how do you know they are there?!
Make sure you have another visible window open on the desktop.
Close the window with option (alt) held down, this will close all open windows, the off-screen ones included. Now when you re-open the previous off-screen window, fingers crossed it'll be back on your screen. Hope my rambling helps; good luck.
