What does this mean? File has been changed by another application

Once in a while when I save my project I get this message:
This document's file has been changed by
another application since you opened or saved it.
The changes will be lost if you save. Save anyway?

Where does this come from?

    maybe you change the files in the gameproj while you are doing it

    I think hit save will be good unless you have just added one rule

    Hi, I think it happens when you opened your GS file by double-clicking it rather than via Recent in GS. So if the file was made in a previous version of GS, that dialog appears. I think. As RKS suggests, click Save anyway; I've never had problems doing that.

    I just got this message today, I wasn't sure what to do, so I clicked cancel and did Save As just in case.
