I usually use a paint/draw program that supports layers. Have the lower most layer be your background that I usually fill with black. Then I add additional layers on top (whether they be raster or vector depends on what is in that layer). Then when I am complete, I just disable (either hide it, set transparency to zero, or erase all its content) the background layer so that it is transparent. Then I save it as both the native file format (i.e. Paint Shop or Photoshop format or whatever). And then save another copy as PNG for use in GS. Never get that edge around it no matter the background color used in GS.
