Which is the best target platform for mac app store publishing?

For a desktop Mac I would choose 720p HD if you're starting a brand new project.

I have my project in iPad And Kindle dimensions at the moment, which is more suited?

I'm not sure about that, I also have an iPad project I may port to desktop Macs. In your case I'd go with which ever project has the highest resolution images, but I think the proportions of either would be fine on a desktop machine.
