I always store and run projects from dropbox and have never had a problem. Maybe the file is corrupt. Are you going back and forth between stable and nightly builds?
I've not tried to use Dropbox in conjunction with GameSalad - but I've had issues previously with it taking "folder" files (as so many on a Mac really are) and "corrupting" them in some way.
For my GS project cloud storage backup needs I use Google Drive (though plan to try Copy and Box too). It has a habit of treating the old copy of a saved file as a deleted folder and bringing up a dialog to tell me I just deleted a file but I just ignore it and then it leaves me alone
In other words, GameSalad projects are secretly folders and that confuses a lot of these cloud storage solutions.
I had a problem like this once when I moved a bunch of files off an old Mac to Dropbox, I got the exact same message. My only guess was they had not sync'd properly as I was never able to open them. (I wiped that Mac and sold it, so I lost all of that stuff).

Either the file hasn't synced completely (likely) or you don't have the correct version of GameSalad installed (unlikely).
