I tried to update an old game of mine and it showed the same issue on publishing. It was weird because one minute before I succesfully done an adhoc of a new game.
Then I decided to create a new game (in the page where it tells you to choose the game to update) instead of going with the old one and it went through.
It seems that the servers are having issues with old projects published before 0.9.
@design219: You just have to hit the create new game on the publishing page and then fill it with all the info and provisioning you would have used on the update. Hit publish. Agree. And after a few seconds your prompted to enter a save location for the final file.
Even if you create a new game, if you entered a correct version number and the same provisioning profile as the game you wish to update, iTunes Connect will recognize it as an update and you're good to go. After that you can update it without problems all the times you want using the new game you created.
Just updated three games that way and they're under review right now.
The only drawback is that on the publishing page and on the portfolio page on GS you will have a duplicate of those games. But as long as you have your update I think you will be able to cope with it

Thanks Mark, I did get it to work as new just a bit ago, but I had tried that at first. Maybe it was a combination of the things in the thread tshirtbooth linked (I did have two developer profiles in my keychain), but then it didn't work until I tried as a new again. Strange.
What you need to do, basically, is make a new provisioning profile - call it whatever you want - then download it from itunes and double click it.
Doing this showed all the provisioning profiles that were installed in Xcode - just delete the ones with a red X next to them or a yellow triangle with ! in it.
Apparently these cause problems!
I basically re-activated my old Kraken profile on itunes, downloaded it, double clicked it, deleted all the red and yellow profiles, and everything worked. Not sure if that will help you, but you never know!

Thanks, but I actually found a solution. I just restarted GS and logged in and it worked. It's really weird, because when I tried this yesterday it didn't work.

The issue was in some expired and dodgy profiles that weren't needed. I believe the great man is making a vid to explain it all!
